Yes, Flash and other such objects appear as images and in this case the screen comparison can work by extracting details from the desktop image.

Experience shows that it is best to use the smallest part of the screen that will unambiguously demonstrate non-regression or reveal regression. You do this to minimize false FAIL messages.
